Never been a fan of Alfred, I use Spotlight for what I need and it works better for me. Anyway, there’s a small list of useful apps

You should give the Nettuts+ Sturcturer a try. Here is the free version and the paid version.
Another app that comes in really handy is CodeBox and Flow for FTP .
Additionally I would like to recommand the Dropbox app for your backups and the Google notification app for your GMail notifications. 
I just got my new mac as well although mine isn’t retina. 
I had one before this one so the first things I installed were Alfred and Dropbox.
After that Photoshop + Illustrator cs6, sparrow, kickoff, Skype, twitter.app, coda, gradient.app transmit, reeder, iA Writer, suitcase fusion 4, x scope, wallet and VLC . App zapper, cloud.app are also must haves.
